At first I thought Boba Fett would be my favourite and Clone Wars my least but I'm not sure now having played both quite a bit. I like the flow of Clone Wars but the super-bright artwork is just a bit too garish for my taste. Boba looks amazing and has some nice gameplay but is probably the most repetitive of all 3 tables. Having gone back to play some of the older Zen tables though all 3 of the Star Wars ones really stand out as their best work to date, in my opinion anyway.

Well, for my disclaimer, I've finished Empire. Oddly, my score that game was 198 million. My high score is 248 million; got the Tie Fighter multiball stacked with the Jedi/Sith mb's.
Clone Wars I've maxed at 284 million. Not remotely close to the wizard mode. Odd that it's the easiest table to score big odd, but the probably the hardest to complete.
I've just recently started Boba Fett (waited for the STTC guide). Only at 78 million on that one; can only get past the easy bounties.
Anyways....
1. Empire: I think the table is a little too much about spamming the Force modes and multiball modes (though at least getting the mb's takes some effort). At least the missions are easy to activate. But as others have said, there's so much going on, plus the lines from the movie, just blows everything else away.
2. Boba Fett: I can see where people have found it repetitive. Still, at least you're repeating something, it's the main missions of the table.
3. Clone Wars: I really don't even try the missions anymore, unless it's by accident, as starting them and finishing them is tedious. I just spam the Liberation, Gunship, etc. Yoda can probably be toned down a bit.
